Assitant Director Walter Sergei Skinner

When Agents Mulder and Scully first started working for Assistant director Skinner it was unclear whether he was an enemy or an ally. It has since become clear he is one of their strongest allies, even going as far as risking his career to ensure that Scully recovers from her illness. He made a deal with Cancer-Man to cover up several strange deaths due to bee attacks.
Skinner was involved in his own X-File where he was visited by an old woman in visions. He first saw this woman when he was in Vietnam. One day he and his fellow soldiers were on reconnaissance when they were ambushed. Everyone went down including Skinner, but he was not dead and while he was unconscious the old woman came to him and told him his time wasn't up. He awoke two weeks later in a hospital.
Skinner became compromised in Season 6, when he was implanted with nanites - microscopic robotics, which were programmed to kill him. These are controlled by Krycek, and so now Skinner is controlled by the Syndicate. Skinner was with Mulder when he was abducted, he was the last person to see him. Skinner was the only one Scully entrusted with the knowledge that she was pregnant at the start of season 8.
He and Scully were joined in their search for Mulder by Agent John Doggett, at first Skinner was distrusting of Doggett but they worked together in the end to protect Scully and find Mulder. At the end of Season 8 Skinner executed Krycek. Walter Skinner is played by Mitch Pileggi.
Special Agent John Doggett

Agent John Doggett comes into "The X Files" at the start of season eight, he is heading up the task force to find Mulder. He and Scully's first meeting was not cordial to say the least. Scully throwing a cup of water in his face. But as they got to know each other Scully warmed to him and realised he really was there to find Mulder and not there on some ulterior motive. They became friends and Scully trusts him. She worries about him when he is without her while she is on maternity leave. Doggett's resolve to find Mulder is fuelled by his failure in finding his own son alive a few years back. He repeatedly tells Scully that he will find Mulder.
Doggett was in the New York City Police Department before joining the FBI. He was also a sergeant in the United States Marine Corps' Amphibious Unit. He retired from the military after six years having been wounded in the line of duty.
In season 9 Doggett and Monica Reyes take over The X Files. Scully has been reassigned to teach at Quantico. In the episode, Release, Doggett finally discovers who murdered his son and finds closure for Luke's tragic loss. John Doggett is played by Robert Patrick.
Special Agent Monica Reyes

Special Agent Monica Reyes, came into the X-files during season 8. Doggett asked Reyes to come to Washington D.C. and work on the X-Files. Reyes knows Doggett from when he was still a New York cop. She investigated the disappearance of his son Luke, who was eight at the time. Luke was later found dead and no one was ever caught for his kidnap and murder.
Reyes was born in Austin in Texas. She was adopted by Mexican parents and raised in Mexico. She never found her biological parents. She has a bachelors degree and a masters from Brown University, with majors in mythology and folklore. She did this in four years. She entered the academy at Quantico in 1990. Reyes first assignment as an FBI agent was as part of an investigation team who were investigating claims of Satanic ritual abuse. Nothing came of the investigation as no charges were brought against anyone. There was a report issued in 1992.
Reyes was there when Scully's son, William, was born. She and Scully had to leave Washington D.C. to protect Scully from the forces conspiring to kill her baby. She is now a full time investigator on the X-Files with Doggett and Scully. She and Doggett take over The X Files in Season 9, while Scully is reassigned to teach at Quantico. Monica Reyes is played by Annabeth Gish.
Cigarette Smoking Man (C.G.B Spender)

The Cigarette-Smoking Man has been there since beginning. He always hangs around in the background Until recently it was unsure exactly who he was and what he was up to. Although Mulder was convinced from the start that he was his worst enemy. It has since transpired that he may have had an affair with Mulder's mother.
He also believed that he played a major role in his sister's abduction, even to go so far as to force his Father to choose which child to give up to ensure his loyalty to "The Project". While researching Jeffrey Spender on the FBI database Mulder and Scully discovered that Cancer Man was Jeffrey Spender's father. They also found a name for him. He was C.G.B. Spender, it was also suspected that he is Mulder's father.
Cancer-Man is seen being pushed down the stairs in his wheelchair by Alex Krycek. He is presumed dead, but he survives yet again. Cancer man had been in the wheelchair due to his weakened state caused by lung cancer. He was finally killed when Mulder and Scully track him down while on the run, he tells them about the date for colonisation and is then hit by a helicopter rocket. I think it is safe to say even he couldn't survive that! Cancer-Man is played by William B. Davis
The Lone Gunmen

The Lone Gunman is the name of the magazine that Mulder's three conspiracy theorist friends publish. They are Richard Langly, Melvin Frohike and John Fitzgerald Byers. Any time Mulder and Scully need information about an aspect of some of their cases the Lone Gunmen are there to provide it.
They first met Mulder when they still worked for their respective computer companies. All three were at the same software convention and were rivals, that was until they were all drawn into a conspiracy with an unknown woman and Mulder, who was pursuing her in connection with a brain-washing drugs conspiracy. They later resolved this when they came in contact with the woman again, years later with Scully helping them investigate. Byers had fallen in love with this woman, Susanne Modeski, the first time they had met, when Mulder was after her. They once again help her in a drugs conspiracy, in the episode "Three of a Kind". In the end Susanne has to leave with a new identity, Holly Fitzgerald, after the operatives from the government discover her plan off revealing the dangerous biological weapons they have been developing. Susanne asks Byers to join her in her new life but he says she'd be safer on her own. Before she leaves she gives him the wedding ring she was to give to her fiancé who was murdered.
Mulder and The Lone Gunmen have been close allies since they first met. We have seen the Lone Gunmen come to the assistance of John Doggett during Season 8, helping in the search for the missing Mulder. Frohike had a thing for Scully since he first met her. The Lone Gunmen died in the Season 9 episode 'Jump the Shark'. They dies in order to prevent the release of a nasty disease being used as a weapon to kill many many people. They dies as heroes, a fitting end for the three men
Special Agent Jeffrey Frank Spender

Jeffrey Spender was a bit on the clueless side when it came to what was going on with his father and Mulder and the aliens. He only got the job of running the X-Files because his father C.G.B. Spender (Cancer Man), pulled some strings to get him there, for obvious reasons.
He never really knew the whole story behind his mother's abductions and how she was central to the project of creating an alien-human hybrid. Cassandra Spender was the first successful attempt at creating such a hybrid. In the end Jeffrey just couldn't accept that his father would do such a thing as to use his mother like that. This led to despise his father and his eventual betrayal of him.
It proved too much as Cancer Man himself killed his own son in cold blood, all because of his non-compliance to his agenda. He had deferred the X-Files back to Mulder thus signing his own death warrant, only once again he was too naive to see the extent to which, his father would go in the pursuit of his goals.
While Mulder was in hiding and Scully is left to look after William, a man came to her claiming to have the means to make her son completely human. At first Scully was fearful that this man was Mulder, as his face was horribly disfigured and unrecognisable. She believes this as he seems to know everything about her and William. However, after carrying out DNA testing on this man, it turned out that it was in fact Spender and the gun shot wound to his face was not fatal. Spender did a good thing helping William, finally making up for what he had misguidedly done to Mulder and Scully in the past.
Alex Krycek

After Scully was abducted at Skyland Mountain, Mulder was assigned a new partner named Alex Krycek. He proved to be an annoying and persistent enemy of Mulder and Scully. At first he was in league with Cancer Man and tried to stop Mulder finding Scully anyway he could. He was there when Louis Cardinal killed Scully's sister Melissa, thinking it was Scully. Cancer Man later tried to have Krycek assassinated but he copped it before the car bomb exploded and escaped.
Krycek then decided to go into business for himself, selling US state secrets to the highest bidder. Krycek's parents were Russian and he went to Russia under the guise of helping them develop the vaccine against the black oil. Mulder had gone to Tunguska and he and Krycek were captured and imprisoned before Krycek could get the vaccine. After Krycek escaped he was found by a group of locals hiding in the woods near the prison where they were developing the black oil. These people had cut their left arms off to prevent being tested on, as the testers were using the small pox scare as part of the experimental methods. They "helped" Krycek by cutting his arm off too.
Krycek was killed by Assistant Director Skinner. He shot Krycek as he was threatening Scully's baby and more satisfyingly because Krycek was the one who infected Skinner with nanites in an attempt to compromise his loyalty to Mulder. Nanites are tiny tiny robots that can be used to rebuild tissue or in this case to damage tissue and kill Skinner. By threatening to make the nanites kill him, Krycek was trying to make Skinner betray Mulder and Scully. Before he died Krycek had told Scully and Mulder that their baby was very special and that the bad guys wanted to kill the baby. Krycek said the baby was not part alien but was superhuman and a miracle.
Deep Throat

Mulder first came in contact with 'Deep Throat' early into he and Scully's partnership. He became one of the few people Mulder could trust and a great source of inside information on the cases he and Scully investigated. Mulder never really found out exactly who he worked for, but he indicated to Mulder that he had a job high up and risked his life every time they met.
He admitted lying to Mulder many times but he still wanted to help bring down the organisation he belonged to. He told Mulder he was one of the few people in the world to have seen and killed an alien. He claimed this was his motivation for helping Mulder, to make up for what he had done.
In the end he proved he was Mulder's ally completely by sacrificing his own life to save Mulder. Deep Throat last words will always be remember. He told Scully with his last breath, "Trust No One". He was killed by Crew-Cut man and died with Scully by his side.
Melissa Scully

Melissa Scully was very different to her younger sister Dana. She believed in miracles and the power of crystals, charms and other New Age stuff. Their mother said that "unlike her older sister", Melissa, Dana was a tomboy when they were children. She is first seen at Scully's bedside holding her hands over her in order to try and communicate with Dana's soul. Mulder found all this very annoying. However, it was Melissa who persuaded Mulder to go to say goodbye to Scully before it was too late.
Melissa is killed by Luis Cardinal, the result of a botched attempt on Scully's life. Krycek was also present at Scully's apartment when Melissa was shot. Scully still remembered her and was upset and angry when the investigation into her death was called off due to lack of evidence.
A few years later Scully is staying with her mother at her brother and sister-in-law's house for Christmas. She gets a phone call which leads her to a dead woman in a bath, who had killed herself, or so it would seem. Scully thought that the voice sounded like her sister Melissa and was upset by it.
The woman who had died had a little girl, who looked just like Melissa when she was that age. When Scully discovered the child was adopted she believed that she was Melissa's daughter. However when she had DNA testing done, it turned out that the girl, Emily, was Scully's daughter. Alas the doctors discovered that Emily was dying and when the nurse did a procedure on her the same toxic green fluid which killed many others was released. Sadly Emily later died of her condition and Scully was heartbroken.
Mr. X

X was Mulder's contact after Deep Throat died. He told Muder from the outset that he did not want to end up dead like Deep Throat. He even refused point blank to help Mulder and Scully on several occasions. Skinner had to beat the information out of him that Scully needed to find Mulder when he went to the arctic in search of the alien ship the alien bounty hunter had landed on Earth in.
He has proven that he is a killer, executing the man who was trying to steal a sample of Scully's blood when she was unconscious in hospital after being returned from her abduction. He also used Mulder for his own ends when it suited him. When Mulder and Scully tried to keep Dr. Banton safe X kidnapped him and turned him over to the people he had been hiding from.
X did try to keep Mulder alive whenever he was putting himself at risk in the pursuit of the truth. He warned Scully that Mulder shouldn't go on the train with the Japanese doctor on it, but Mulder didn't listen. He later saved Mulder by carrying him out of the train car before it exploded.
X died after he was discovered as an informant. A trap was set for him with false information about Mulder's mother being in danger. He went to Mulder's apartment to give him this information, but he found it empty and realised that it could be a trap. He left quickly but is shot by an anonymous person as the elevator doors opened. He left the letters SRSG in his own blood on the floor at the entrance to Mulder's apartment.
Marita Covarrubius

As he bled to death at his door, Mulder's source, X writes the letters "SRSG" in his own blood. He died shortly afterwards. This clue lead Mulder to the office of the Special Representative to the Secretary General of the United Nations. The representative's assistant, Marita Covarrubias, gave Mulder a file folder with a photo of his sister, Samantha and several girls who are identical to her, working in a field.
She gave Mulder cryptic clue when she said, "Not everything dies, Mr. Mulder". This led Mulder to find out about the bees and meet Jeremiah Smith. Marita was helping Mulder at first but he loyalties are made questionable when she is seen to have contact with Cancer Man.
She was also working (among other things!) with Krycek in Russia to secure the black oil for themselves. As a result of this alliance, she became infected with the black oil, when she stole the boy who witnessed the rebel aliens from him. The boy had been used in the tests in Tunguska and was infected, which Marita hadn't realised. Krycek had infected the boy, exactly in anticipation of that eventuality.
She gets her revenge on the Cigarette Smoking Man for taking her off the project to secure the spaceship by helping Krycek push him down the stairs. He is in a weakened state and wheelchair bound due to his illness.
Marita was not seen again until she was asked to be a witness in Mulder's trial for the murder of Knowle Rohrer. If she had identified the new conspirators she would have been killed so Mulder asked Skinner (who was representing him) not to press her for the answer. She left the court room without having given the information.
Special Agent Diana Fowley

Agent Fowley and Agent Mulder used to go out with each other after Mulder finished at the Academy to join the FBI. She and Mulder discovered The X-Files together. She ended their relationship to take an assignment in Europe to secretly cover up reports of abductions from all across Europe. The cover story for this was that she was working for the counter-terrorism unit.
Diana's background in parapsychology allowed her to take part in the investigation of Gibson Praise, a boy who apparently could read people's minds. Scully distrusted her from the beginning. This distrust for her is confirmed when Mulder discovered that Diana was working for the Cigarette-Smoking Man.
She was assigned to re-open the X-Files with Agent Jeffrey Spender and continued to obstruct Mulder and Scully's search for the truth. However, Diana felt bad for betraying Mulder and helped Scully to rescue Mulder from the CSM. She was helping him to transfer Mulder's DNA to him. Scully is sorry to have to tell Mulder that Diana was murdered as a result of helping her to rescue him.
Deputy Director Alvin Kersh

Deputy Director Kersh was once a military jet pilot in Vietnam, he was put in charge of Mulder and Scully when they were removed from the X-files for a while. Kersh never believed in Mulder and Scully's work, and was always on their case about travel expenses and working on X-Files without authorisation.
After Mulder's disappearance he was promoted to be the new Deputy Director of the FBI. He assigned John Doggett as the head of the task force set-up to find the missing Mulder. He warned Scully and Skinner that if anything about aliens and Mulder being abducted became public, they would be promptly fired.
While his primary goal may have been to save face for the FBI, Kersh may have had connections to the shadow government in charge of covering up the information about the aliens and colonisation. However it later came to light that Kersh may in fact have been helping in the search for the truth started by Mulder all those years ago.
He helped Dogget, Scully, Skinner and Reyes break Mulder out of gaol as they knew he would never be found innocent and would be executed. John Doggett was not entirely convinced he was on their side
Cassandra Spender

Cassandra Spender first appeared in a videotaped interview at a UFO conference where Mulder voiced his scepticism at the idea of alien abductions. She claimed she had been abducted continuously over the last few decades. She told Mulder about a war between the alien races. That the main aliens were taking over the universe, infecting every other life form with the black oil and that the rebel aliens were trying to fight them.
Jeffery Spender was her son and warned Mulder to stay away from her because he believed she had been influenced by a cult into UFO's and abductions. She and Scully made a connection through the chips they both have implanted in them and Scully is with her when she gets abducted from Skyland Mountain.
Mulder and Scully find out later that she was married to Cigarette Smoking Man. She told them she was first abducted on the same day as Samantha Mulder. Cassandra returned a couple of years later and explained that she is a true alien-human hybrid.
The Syndicate tried to kill her, but an alien rebel set her free. Cassandra didn't want to be found as proof that hybridization has been achieved and asked Mulder to kill her. If the alien colonists learned of her existence then colonisation would begin. The Syndicate forces took her instead, with a team led by Diana Fowley. They keep her from Mulder and Scully and handed her over to Cancer Man. The Syndicate set up a meeting to give Cassandra to the colonists but it was a trap set by the rebels and all the people there are killed, Cassandra included. Only Cancer Man of the Syndicate escapes.
